Well, from the start, the Empress killed countless people and broke the Star Union (which, granted, had some MAJOR problems going by what the Paragon and Spacers were in their "prime", plus enslaving the Kir'ko) because she felt CORE had too much control over Human destiny. That's the basics of this universe AFAICT. This all happened after you left on your sleeper journey, so for 200 years, societies had been slowly going independent, siding with CORE, or siding with the Empress (though most hate her because of what she did to try to stop CORE). The Empress is apparently immortal, and can possess individuals at any time to make them do what she wants.
